This changes it for EVERY game though, so if you want to use something else again you have to go through the process another time, but you don't have to stay in big picture mode after you set it up. If you go into Big Picture mode and go to any game, then "Manage Game" under the play button, then "Controller Options" followed by "Rearrange Controller Order." You can set which controller you have plugged in is recognized as P1, which will then work. I could only get my controller to work if I unplugged all other controllers (I use a fightstick for this and pad for other games) then restarted my computer, which is really irritating.
